No....we just got back and took the Scavi tour. You exit the tour through the crypts area where the popes are buried. But, we only walked through it to get to the exit. There is a tour available of the crypts, but it wasn't part of the tour we took.

We were in St. Peter's the day after Palm Sunday, and we went through the grottoes seeing many of the tombs - there is access from the Basilica at several points. There was a sign reading "Entrata - Sepolcro di S. Pietro" and "Tombe dei Papi". I think there is a special tour of the excavation to see the relics of St. Peter.

The Scavi Tour will most likely stop at JPII's tomb in the future (if only to point it out). How could it not!? You exit from the Clementine Chapel to see the Niche of the Palliums. His tomb is just a few feet away from the walk that you will take to get from the Clementine to the Niche.
