Would it be better to stay in Catania or Taormina if you are planning on visiting Mt. Etna by public transportation, not by car?

Cheap public transportation is available from Catania. From Taormina, you would need to pay for a day tour on a tour bus.

I agree on Catania, but if you are only going to visit the mountains for one day, than you may consider staying one night at one of the several refuges on the Etna itself instead of in town. I found this one on the webm but there are several others.
